SEF ON,
SEF rewrite OFF in configuration.php
Main menu unpublished,
Content published in JMAP Sitemap Data Sources settings

Category structure

Menu items structure

JMAP outputs XML items as if it extracts from menu items. For example, http://localhost/index.php/c/b/1.html

Hello,

data sources for menu and content are independant.
The data source 'content' generates the structure of the sitemap based on the tree of categories in Joomla.
The menu data source instead generates the menu tree.

Hello,
Content which is published must generate the output like http://localhost/index.php/a/b/1.html
However the output is like http://localhost/index.php/c/b/1.html and it is the structure of menu tree.
Does it say that Jsitemap won't check the data source if it is published/unpublished?

Yes of course.

This is how the native Joomla routing works, when menu are directly pointing to categories the menu alias is used to build urls.
The sitemap uses the same SEF system of the site and output same links.
If you want an URL structure not based on menu but on contents you need third party solution such as sh404sef.
