If your sitemap has a lot of links not indexed by Google, ensure that your robots.txt doesn't block bots. Moreover some extensions like Admin Tools, when installed can block bots and spider, so ensure they are correctly configured. Basically Google has some good reasons to ignore links on your site. This can be an issue for Admin Tools

Often Google discard page indexing if contents are near identical....

It considers as duplicated links.
