if you are experimenting a poor indexing links by Google Webmasters Tools ensure that robots.txt or some other software like firewalls or protections are not blocking bots.

There are a lot of factors that make Google not insert links submitted to index, sometimes this happens simply if your site was already be indexed and Google has already links added to index.

In some other cases, Google doesn't add links to index because pages have contents that are almost similar. For example having pages that change only a small description or image for products may results Google considers as duplicated contents.
