Yes indeed you right. In the JS configuration as visible in the screenshot at the FAQ: http://storejextensions.org/faq/why-the-google-analytics-integration-shows-stats-for-a-different-domain.html There are now 2 fields to specify domains for Google Webmasters tools and Analytics.
